When checking runs of a flow, I want to download all files generated by the flow. When I click on Download Files, I am presented a list with multiple files and a select all tick box, but when I select all, only 1 file is downloaded. This is a new behavior.

Yes the problem persists.
In the EDI - GC - XML - Outbound Invoice flow for example, if you do a download of all documents from the 6/13/ run there are 21 invoices that were processed.
The window opens and allows me to select all 21 documents. I do so, hit Download and only the first document is downloaded.
Do you have the allow multiple file download setting enabled for your browser?

I am able to get this feature to work ONLY in chrome. I have to allow multiple popups from the site to get it to work.
This does not work or appear to be an option with Edge (preferred) or Firefox.
Are there any plans to make this work with other browsers outside of Chrome?
I was able to do this fine for Firefox after allowing pop-ups for integrator.io.
