If the Shopify customer to NetSuite customer (add or update) flow is disabled, the same flow runs in the background when the Shopify to NetSuite Order and Shopify to NetSuite Customer Deposit flows run. However, unlike when running the Shopify customer to NetSuite customer (add or update) flow standalone by clicking the Run button or by schedule, the script will only sync basic customer information, as stated in the Help Article Sync orders from Shopify to NetSuite – Celigo Help Center.
The Shopify customer to NetSuite customer (add or update) flow Lookup Criteria determines the record that will be used for the fields “netsuitecustomerid” and “Customer Id” in the Shopify to NetSuite Order and Shopify to NetSuite Customer Deposit flows mapping.
The screenshot below shows the default lookup criteria:
You can find the Lookup Criteria for the Shopify customer to NetSuite customer (add or update) flow by clicking the gear icon beside it:

Then modify it by clicking the filter icon:
You can use other fields (aside from Subsidiary) or even a handlebar (normally, using the #contains and #compare block helpers) in these criteria as necessary.
Note: Even if the Shopify to NetSuite Customer Deposit flow is disabled, you can still modify the Shopify customer to NetSuite customer (add or update) flow Lookup Criteria.
